Due to the the modular nature of EMC and the fact that IO access is a 
privileged operation, it needs to be run as root. There are ways of setting 
it up to run as a normal user - If you have a recent BDI release, read the 
FAQ entitled "What do I need to do to run EMC as a user".
A current version of the handbook is also available online at 
http://www.linuxcnc.org/handbook

BTW The issue with the parallel port is normal. As long as it exists, EMC 
will be able to use it. If/when you come to do any printing, the relevant 
parport module will be loaded automatically.
Just for fun, if you do the following :-
	modprobe parport_pc
	cat /proc/ioports
You should hopefully see parport0 listed at 378 to 37A (the addresses may 
vary).
