The NML config file is setup so that the TASK program (minimilltask or 
bridgeporttask) is the "master" for emcCommand and must be running 
before emcsh is started. The IO program (minimillio, bridgeportio or 
simio) is the master for some other channels  so you will probably need 
to start that as well although I don't see any errors for this in the 
log. The motion program is not an NML master for anything but it is 
still needed for task to run.

If you don't want to get use one of the .run scripts you could do 
something like.

./plat/linux_2_2_13/bin/emcmotsim -ini emc.ini &
./plat/linux_2_2_13/bin/simio  -ini emc.ini &
./plat/linux_2_2_13/bin/bridgeporttask -ini emc.ini &
./plat/linux_2_2_13/bin/tkemc  -ini emc.ini &
