What does "Verify" verify?

I am debugging some G-Code scripts. I am finding that
I can run "Verify" on the program and no errors will be reported.
But when I "Run" it, EMC will stop at some point.
I have all debug options selected, and if I look closely usually find "...
unknown command 1305". But the offending line of my program is not shown.
By trial and error, I have found these codes are
causing trouble:
H6
M3
S
M8
M9
M5
These are all non-motion commands (Coolant, spindle)
Why are these failing? I only have one Printer Port so those
commands have no where to go (I assume they would go to a second port)
Is there a way to have EMC ignore unknown commands?
Is there a better way to debug these programs? The debug output in
the console window isn't always very clear on what caused the problem.
Ultimately, I am able to get the program to run, but it is
a painful, error-prone process.
